I suspect that pissing her colonel off was enough to get her a court appearance.

Well, she's guilty of being a nuisance in her last six months after coming back from the Phillippines.
There's enough uncertainty in the cocaine urinalysis that it should be thrown out. Minor amount, significant lab issues, and no other evidence. That one would have been ripe for requiring a confirmation sample or a hair follicle test.
Overall, I think the court decided that they could convict on the disrespect charge, throw the rest out, and it would be fair result. Sort of a version of guilty on the broken tail light, not guilty on going 85 in a 60 zone even though everyone knows they done dun it.

As the IG report noted, it could have been handled better, but I can easily see both the colonel, court and general deciding the captain was exaggerating her situation and lollygagging, especially given the medical record that labeled her as exaggerating her symptoms to avoid duty, and deciding she should be punished, but not harshly.
Honestly, it looks like the Air Force benefited by separating both of them.

Cocaine at very dilute quantities is used in a variety of ophthalmologic settings as an anesthetic or to dilate your eyes for examination.
You can also get detectable cocaine levels from the environment.

Also, IIRC, were not a lot of US bank-notes contaminated with 'nose candy' ??
